There are two reasons behind shifting in position. Firstly, It sports in keeping engine unit compact and provides better packaging options for designers for rest components in the engine. Secondly, the swingarm pivot placement away from the rear wheel develops a long swingarm which offers better stability at high speeds.

Though with such engine layout, several areas of the motorcycle need to be reconsidered. Like the fuel tank positioning under the seat with the battery and air-box at the place of the conventional fuel tank. For the liquid-cooled motors, the air-box positioning will be on the side. Other than this, we are aware of the underbelly exhausts already.
